Hotel Gracery Shinjuku
Great location if you are looking to be in the heart of the action. Rooms are small but functional. Buffet breakfast is great. Bring your own pillow or buy a cheap one from IKEA once you get there as the pillows are awful

Shinagawa Prince Hotel
We had a great view of Tokyo! The hotel is right next door to Shinagawa station so accessing all of Tokyo and Japan was so convenient with our JR Pass.
